You have to kill or capture Inquisitor Seta for the Shek to take Stack. Imprisoning counts as him being in any Shek cell, so if you cash in his bounty, you're in the clear. Note that for all leaders, if you have them recruited through a mod you MUST have them imprisoned in a prisoner cell when ever you go to update a world state.
